Uluslararası Mekanizmalar ve Makina Teorisi Federasyonu (IFToMM) [2] Dünya Kongresi sırasında 22 Haziran 2011’de IFToMM üye kuruluşu olmuştur. IFToMM, 29 Eylül 1969’da Polonya’nın Zakopane şehrinde 2. Mekanizma ve Makine Teorisi Dünya Kongresi sırasında Prof. Ivan I. Artobolevski (SSCB) ve Prof. Erskine F.R. Crossley (ABD) öncülüğünde soğuk savaştan etkilenmeden Mekanizma ve Makina Bilimi (MMB) alanında uluslararası işbirliğini geliştirmek üzere kurulmuştur [3]. IFToMM’un ana hedefleri MMB alanlanında kuramsal, deneysel ve uygulamalı çalışmalarda araştırma ve geliştirmeyi desteklemek, MMB ya da ilgili alanlarda bilimsel ve mühendislik çalışmaları yürüten farklı ülkelerdeki kişi ve kuruluşların temaslarını yaygınlaştırmak ve gelişmekte olan ülkelere uzmanların seyahat desteği, özel kurslar düzenlenmesi ve diğer girişimlerle MMB çalışmalarını desteklemektir [4]. There has been a great interest in this year’s symposium, as in previous years. UYMS is a platform which helps bring together the software industry and the academicians working in this area. It is being organized since 2003 and it plays an important role in shaping the future of the software industry in Turkey. We would like to thank all the participants whose contributions led to the successful realization of this symposium. We would also like to express our belief that these contributions will lead to a better and more productive efforts in the field of software engineering. Along with the main area of UYMS, in the thematic areas of Software Test Engineering, Software Engineering for Health, Software Modeling, and Graduate Theses, a total of 77 papers were accepted this year. At least three referees reviewed each paper and the papers were evaluated based on these reviews. These conferences provided a common ground researchers and engineers to report and discuss the latest scientific advancements and practitioner’s solutions in hydroscience and engineering. ICHE 2022 conference aims to bring together researchers and practicing engineers to share the latest scientific and technological advancements in hydroscience and engineering, and will provide networking opportunities for future activities. Security policies used in firewalls are ordered set of rules where each rule is represented as a predicate and an action. This paper proposes modeling of firewall rules via directed acyclic graphs (DAG), from which test cases can be automatically generated for firewall testing. The approach proposed follows test case generation algorithm developed for event sequence graphs. Izmir Institute of TechnologyVarious chemical agents are used in the treatment of Non-Small Cell Lung Cancer (NSCLC). 2?-methylklavuzon was proposed as a potential chemotherapeutic agent in cancer treatment based on its topoisomerase inhibition activity. In this study the cellular effects of 2?-methylklavuzon was evaluated on A549 cancer cells using FTIR spectroscopy. 2?-methylklavuzon induced significant changes on both the whole cell lyophilizates and the lipid extracts of the A549 lung cancer cells. 2?-methylklavuzon caused significant structural changes in A549 cell DNA structure: T, A and G DNA breathing modes are lost after the drug application indicating the loss of topoisomerase activity. The level of transcription and RNA synthesis was enhanced. 2?-methylklavuzon induced single stranded DNA formation evidenced by the increase in the ratio of asymmetric/symmetric phosphate stretching modes. 2?-methylklavuzon induced band shifts only in the asymmetric mode of phosphate bonds not in the symmetrical phosphate bond stretching. 2?-methylklavuzon induced A form of DNA topography. In addition to the changes in the DNA structure and transcription 2?-methylklavuzon also caused lipid-lowering effect in A549 cancer cells. 2?-methylklavuzon suppressed lipid unsaturation, however, it induced formation of lipids with ring structures. 2?-methylklavuzon suppressed phosphate-containing lipids significantly and decreased carbonyl containing lipids and cholesterol slightly. 2?-methylklavuzon caused increases in the hydrocarbon chain length. Izmir Institute of TechnologyMultiple sequence alignment (MSA) is a widely used method to uncover the relationships between the biomolecular sequences. One essential prerequisite to apply this procedure is to have a considerable amount of similarity between the test sequences. It's usually not possible to obtain reliable results from the multiple alignments of large and diverse datasets. Here we propose a method to obtain sequence clusters of significant intragroup similarities and make sense out of the multiple alignments containing remote sequences. This is achieved by thresholding the pairwise connectivity map over 2 parameters. The first one is the inferred pairwise evolutionary distances and the second parameter is the number of gapless positions on the pairwise comparisons of the alignment. Threshold curves are generated regarding the statistical parameter values obtained from a shuffled dataset and probability distribution techniques are employed to select an optimum threshold curve that eliminate as much of the unreliable connectivities while keeping the reliable ones. We applied the method on a large and diverse dataset composed of nearly 18000 human proteins and measured the biological relevance of the recovered connectivities. Our precision measure (0.981) was nearly 20% higher than the one for the connectivities left after a classical thresholding procedure displaying a significant improvement. Finally we employed the method for the functional clustering of protein sequences in a gold standard dataset. Izmir Institute of TechnologyOne of the key challenges in biofabrication applications is to obtain bioinks that provide a balance between printability, shape fidelity, cell viability, and tissue maturation. Decellularization methods allow the extraction of natural extracellular matrix, preserving tissue-specific matrix proteins. However, the critical challenge in bone decellularization is to preserve both organic (collagen, proteoglycans) and inorganic components (hydroxyapatite) to maintain the natural composition and functionality of bone. Besides, there is a need to investigate the effects of decellularized bone (DB) particles as a tissue-based additive in bioink formulation to develop functional bioinks. Here we evaluated the effect of incorporating DB particles of different sizes (<= 45 and <= 100 mu m) and concentrations (1%, 5%, 10% (wt %)) into bioink formulations containing gelatin (GEL) and pre-osteoblasts (MC3T3-E1) or human mesenchymal stem cells (hTERT-MSCs). In addition, we propose a minimalistic bioink formulation using GEL, DB particles and cells with an easy preparation process resulting in a high cell viability. The printability properties of the inks were evaluated. Additionally, rheological properties were determined with shear thinning and thixotropy tests. The bioprinted constructs were cultured for 28 days. The viability, proliferation, and osteogenic differentiation capacity of cells were evaluated using biochemical assays and fluorescence microscopy. The incorporation of DB particles enhanced cell proliferation and osteogenic differentiation capacity which might be due to the natural collagen and hydroxyapatite content of DB particles. Alkaline phosphatase activity is increased significantly by using DB particles, notably, without an osteogenic induction of the cells. Moreover, fluorescence images display pronounced cell-material interaction and cell attachment inside the constructs. With these promising results, the present minimalistic bioink formulation is envisioned as a potential candidate for bone tissue engineering as a clinically translatable material with straightforward preparation and high cell activity.Article Citation - WoS: 6Citation - Scopus: 83d Electrode Use in Mdc for Enhanced Removal of Boron From Geothermal Water(Elsevier, 2022-05) Gören, Ayşegül Yağmur; Ökten, Hatice Eser; 03.07. Izmir Institute of TechnologyMicrobial desalination cell (MDC) is a significantly promising technology due to its simultaneous features of electricity production, wastewater treatment and desalination. In this paper, the three-dimensional (3D) sponge with activated carbon-chitosan (AC-CS) was synthesized to enhance the efficiency of the MDC system. Effects of operating parameters (boron concentration, electrode surface area, catholyte solution, and activated sludge volume) on MDC performance were also investigated. The MDC with 3D AC-CS anode provided a higher power density of 970 mW/m2, boron removal efficiency of 75.9%, and COD removal efficiency of >90% under optimized conditions. The maximum boron and COD removal efficiencies were 65.6 and 81.4% with the power density of 866.9 mW/m2 for geothermal brine. Moreover, BET analysis showed that the 3D AC-CS anode presented high surface area (230 m2/g) and pore volume (0.202 cm3/g). As an overall result, not only the production of 3D sponge anode electrodes with AC-CS composite was achieved but also desalination and power generation results that were comparable with the literature were presented.Conference Object 3d Modeling of a Historical Mine Waste Site Using Uav Images: Estimation of Stockpile Volumes(Springer, 2023) Önal, Okan; Gündüz, Orhan; 03.07. Izmir Institute of TechnologyIn recent decades, the use of Unmanned Aerial Vehicles (UAV) for land surveying became very popular because of their simplicity and low cost. Aerial images of the site can be used for the reconstruction of the site’s 3D digital model. Once proper calibrations are made, these digital models can be used for several purposes including stockpile volume estimation, stability analyses, forensic engineering and archiving, etc. In this study, the 3D model of an abandoned historical mine waste disposal site located in Balıkesir-Turkey was reconstructed for the estimation of the waste stockpile volumes. The historical mine site is a facility that was abandoned more than 80 years ago. Mine wastes of different quality were disposed of in and around the site along the hydrologically intermittent creek that passes through the site. No engineered precautions were taken at the site to reduce the environmental impacts and all waste piles were exposed to the natural eroding effect of precipitation and wind. The total amount of the waste volume is not known accurately, which prevents researchers to quantify the potential impacts associated with different waste stockpiles. Thus, a 3D digital model of the site was created by using UAV data obtained from a quadcopter and later processed to obtain a digital topography of the site with an improved accuracy value of ± 2 cm. Izmir Institute of TechnologyThis study investigated surface spreading and underground dam recharge methods to replenish groundwater in Turkey's Egri Creek Sub-basin of the Kucuk Menderes River Basin. A three-dimensional numerical model was employed for this purpose. Field and lab data are provided to the model for realistic simulations. Pumping test results were used to determine the aquifer parameters. The laboratory works involved sieve analysis, permeability tests, and porosity and water content prediction. The numerical model's boundary conditions were determined from the geological and hydrogeological characteristics of the study area. Initial conditions were expressed regarding water content and pressure head in the vadose zone. The numerical model was satisfactorily validated by simulating water levels in three different pumping wells in the study area. Seven different scenarios, each having a different pool size, were investigated for the surface spreading recharge method. The results showed that a pool size of 30 x 30 m with a 6-m depth basin was the most optimal choice, raising the groundwater level to about 29.3 m. Izmir Institute of TechnologyThree-dimensional (3D) printing technology enables the design of personalized scaffolds with tunable pore size and composition. Combining decellularization and 3D printing techniques provides the opportunity to fabricate scaffolds with high potential to mimic native tissue. The aim of this study is to produce novel decellularized bone extracellular matrix (dbECM)-reinforced composite-scaffold that can be used as a biomaterial for bone tissue engineering. Decellularized bone particles (dbPTs, ∼100 μm diameter) were obtained from rabbit femur and used as a reinforcement agent by mixing with gelatin (GEL) in different concentrations. 3D scaffolds were fabricated by using an extrusion-based bioprinter and crosslinking with microbial transglutaminase (mTG) enzyme, followed by freeze-drying to obtain porous structures. Fabricated 3D scaffolds were characterized morphologically, mechanically, and chemically. Furthermore, MC3T3-E1 mouse pre-osteoblast cells were seeded on the dbPTs reinforced GEL scaffolds (GEL/dbPTs) and cultured for 21 days to assess cytocompatibility and cell attachment. We demonstrate the 3D-printability of dbPTs-reinforced GEL hydrogels and the achievement of homogenous distribution of the dbPTs in the whole scaffold structure, as well as bioactivity and cytocompatibility of GEL/dbPTs scaffolds. It was shown that Young's modulus and degradation rate of scaffolds were enhanced with increasing dbPTs content. Multiphoton microscopy imaging displayed the interaction of cells with dbPTs, indicating attachment and proliferation of cells around the particles as well as into the GEL-particle hydrogels. Pneumatic valves containing polydimethylsiloxane (PDMS) membrane structures are used in microfluidic systems such as cell separation, and cell manipulation due to their flexible structure, and ease of production. This study demonstrates the rapid and straightforward fabrication of pneumatic valve structures using PDMS membranes, achieved through the utilization of 3D-printed molds. As a result of our experiments, we observed valve closure in a fluidic channel with a height of 150 μm. This closure was achieved by utilizing 400 μm × 800 μm PDMS membrane with a thickness of 66 μm positioned between the fluidic and control channels, while applying 1.5 bar of pressure to the control channel. When the pressure is removed, the opening time of the valve is only 0.02 s, and this response time allows rapid valving function. Izmir Institute of TechnologyRapid and portable analysis of arsenic (As) contamination in drinking water is very important due to its adverse health effects on humans. Available commercial detection kits have shown low sensitivity and selectivity in analysis, and also they can generate harmful by-products. Microfluidic-based approaches allow portable analysis with gold nanoparticles (AuNPs) as labels. However, they need complex surface modification steps that complicate detection protocols. Due to the lack of precise sensing and affordable solution, we focused on developing a microfluidic platform that uses a push-and-pull pumping method for sensitive detection of As. In this detection principle, a sample is introduced in the microfluidic channel modified with -SH functional groups where As can bind. Then, AuNPs are given in the channel and AuNPs bind on free -SH functional groups which are not allocated with As. Absorbance measurements are conducted to detect AuNPs absorbed on the surfaces and the resulting absorbance value is inversely proportional with As concentration. The method enables detection of As down to 2.2 mu g/L concentration levels in drinking water, which is well-below the allowed maximum As concentration of 10 mu g/L in the drinking waters by the World Health Organization (WHO). The paper reveals that multiple push-and-pull pumping of fixed volume of sample and AuNPs with a syringe pump can improve the binding efficiency in the microfluidic channel. Izmir Institute of TechnologyThe aim of the research was to evaluate embryo composition and changes in egg yolk fatty acid composition during embryonic development as a function of incubation temperature and age of breeders. Eggs obtained from a common breeder stock at 3 ages: 32 (younger), 42 (mid age), and 65 (older) wk were divided into 2 groups and placed into 2 incubators: the control and the second where eggs were heat-acclimated (HA) at 38.5°C for 6 h daily from d 10 to 18 of incubation. Body composition of embryos and chicks were measured on d 14, 18, and at hatch, respectively. Fatty acid profiles of yolk and residual egg yolk sac of chicks were analyzed before incubation and at hatch, respectively. Moisture content of embryos was highest on d 14 and then decreased regardless of parental age and incubation temperature. Moisture content of chicks at hatch from 42- and 65-wk parents were lower than those of chicks from 32-wk parents, whereas the trend in chick fat content was opposite. Incubation temperature had no effect on composition of chicks. Consistently lower cis-4,7,10,13,16,19- eicosapentaenoic (docosahexaenoic acid, DHA; 22:6n-3) and cis-11,14,17- eicosatrienoic (20:3n-3) fatty acids in the residual yolk sac of chicks than in egg yolks before incubation may have resulted from preferential uptake from the yolk. The DHA content in the residual yolk sac was considerably higher in chicks from older parents incubated at HA, whereas, in contrast, levels of 18:3n-3 were lower. Also, chicks from younger parents in the HA treatment had lower transported 18:3n-3 and higher levels of transported DHA. Izmir Institute of TechnologyMeeting performance expectations of tenants without sacrificing economic benefit is a tough challenge for cloud providers. We propose a data replication strategy to simultaneously satisfy both the performance and provider profit. Response time of database queries is estimated with the consideration of parallel execution. If the estimated response time is not acceptable, bottlenecks are identified in the query plan. Data replication is realized to resolve the bottlenecks. Data placement is heuristically performed in a way to satisfy query response times at a minimal cost for the provider.
